Yes, there is no issue with it closing. The pen is held on top of the screen so it increases the height but not the depth.

Does it stay attached to the ipad if i remove the ipad from the magic keyboard?

Yes it does stay attached. I recently bought this as I was traveling and ipad usage was a bit more compared to staying at home and so far have had no issues grabbing the ipad off the magic kb to do some writing and take notes
